City went ahead with a Charlie Woolfe penalty in the 13th minute and increased their lead to 2-0 early in the second half through Manny Osei.
The Fenmen pulled a goal back through Liam Adams with 10 minutes to go but were unable to snatch an equaliser.
Then three minutes into time added on Cambridge put the issue beyond doubt with a third goal by substitute and youth team player Harry Farrow.
