Steve Brooker's close range header six minutes from time sealed the win after Louis Carey had equalised nine minutes after the break.
Boyd fired home with his weaker right foot from 10 yards after a superb four man-move down the right hand side involving Craig Mackail-Smith, Russell Martin and Aaron Mclean as well as the scorer.
Posh played some lovely stuff in the first half with Boyd and Mackail-Smith in outstanding form.
Mclean missed a decent header opportunity, while City were restricted to long shots from Ivan Sproule and Cole Skkuse which were held comfortably by Joe Lewis.
The first-half saw 10 minutes of injury time after City full-back Christian Ribiero suffered a serious knee injury.
Martin was a shock selection after agreeing to play despite aggravating an ankle injury in Saturday's 1-0 League One defeat at Southend.
Chris Whelpdale was due to deputise, but he failed to recover from a bug forcing manager Darren Ferguson to turn back to Martin.
Sergio Torres was handed his full debut on the right wing in place of Whelpdale.
City rested a couple of first choice defenders. Teams in the Carling Cup this season are able to nominate seven substitites with three allowed to come on.
