But four minutes later Posh were awarded a penalty when substitute Dominic Green's cross was handled by Alan Navarro.
Dons were annoyed that Posh played on when their goalkeeper Willy Gueret lay injured on the floor after saving at the feet of Craig Mackail-Smith.
Gueret did initially get to his feet, but appeared to drop down again when seeing the ball had fallen to Green.
And four minutes later the 18-year-old left winger fired home a loose a ball from inside the area to clinch the points.
Posh should have won by more Shaun Batt hit the post twice in the first-half and Gueret saved superbly when Mackail-Smith was sent through by Boyd.
